I'm guessing that flying trees inside tunnels is a bug...

Likely a wrong and not checked placement issue (a bug), I’ve seen similar on Kassel I think it is.

I thought the LNER ceased in 1948, amazing to think it's actually still going. I don't think any of those current trains were built at Doncaster though.

The current LNER is nothing to do with the other one. It was the name chosen by the Department for Transport (who own and run the service) when Virgin lost the franchise.

The trains run by LNER now were built by BREL in England (InterCity 225s) and Japan (Azumas).

Yes it's probably a marketing gimmick, they could of named it L&Y or LSWR or #London to Edinburgh train station :D

Another issue on some routes, example SEHS, is snow on the track deep inside tunnels.

Also there are at least two tunnels (one between Ebbsfleet and Ashford and the other between Rochester and Chatham) where there is sunlight

Yes, I think I have noticed this is in Peascliff tunnel which is a smidge over 30 mile from Peterborough, though as mentioned it is not an isolated issue.
As Jack has Alluded too the name made a comeback as part of a completely separate company to the old LNER. Sadly nowt from Donny, just Crewe; Washwood heath, Brum (I think that is where MK4s were built though do correct me if not) and Newton Aycliffe (and Japan but that's between us;)).
