I stopped slightly too early before the cows and tried to move slightly closer, I started moving just as the cut scene started and Percy drove past the cows (which were next to the line not on it by the way) whilst the cut scene was playing, by the time I had regained control and stopped Percy I was by the windmill and had to go back on foot to move the cows
Same happened to me on Thomas and Gordon, I was pushing Gordon's coaches towards him and thought I'd stopped short of his tender, so I moved forwards a tiny bit and the cut scene started with Gordon immediately setting off from the platform.
