I'm having a issue with google maps. The maps load fine. but the tracks are really off center from google maps overlay tracks so could i get some help on this. This route is The Peninsula Corridor.
And when I load maps the whole route is off center.

It might be the route is off centre - there are a number of routes which don't line up with Google Maps.
    Is it a problem?

It's a huge problem if you're trying to add (for example) a branch line to an existing route, also it makes the ThirdRails Map a waste of time.

Just two issues I've personally come across regarding an off co-ord route.

In ThirdRails you can use a GPS Offset where you basicaly move your train position to a landmark on the map, so that the train is following the route more accurate.
It's not ideal, but it comes closer, also depending on the GPS accuracy of the TS map.
