I spawned in an 801 at Hayes and Harlington. I went to put the pantograph up but it was still down. However the train had power and I could move under electric power. I've done this with the 323 and the pantograph went up fine.

It eventually went up just outside Paddington.
I was also able to put it up in old oak common where there are no overhead wires

GWE is a very weird route when it comes to electrification, although to what extent this affects your issue I do not know. For a long time we were told that the OHLE on GWE was just static scenery and that the tracks were just diesel, as proper electrification was not yet in the game. However, a mod that re-enabled the cut First Great Western liveries (of which the HST one has been removed fully now) accidentally and very weirdly allowed the Class 314 to substitute into the route with no explanation. My best guess is that the electrification on the route is half-complete, where it may be there in parts but not as a fully finished and usable system. That's not confirmation though, just a theory.

Isn't GWE set during the period it was being electrified?

That might be why; it's not all there yet.

But it did go up in Old oak common depot where there is no overhead wires at all. At Hayes and Harlington there are wires.

Not entirely relevant to your issue, but surely a pantagraph will go up and down regardless of whether there are overhead wires or not?
After all, the train has no idea where it is, and the pantograph is not raised by the power from the OHLE.

I just checked it and can confirm that eastern part of GWE is indeed electrified with 25kV and can be driven with electric trains. At the same time, animations of pantographs are not working as intended (not just on 801, but on many other trains too, for example, 193). Locos need to have information on how high the wire is to animate pantographs correctly (so there would be no clipping), and I'm sure that they get it from a parameter that is set on the track. I would bet that this parameter (and maybe others related to electrification) are either not set correctly, or missing altogether on GWE, resulting in pantographs not going up visually (but they still go up as far as simulation concerned).
