I usually apply the independent brake to hold the train at a station stop. Not sure if this is a real world procedure in the US so if it's not please tell me.

But in the HSP46, when the independent brake is applied, a bell sounds in the cab, and an auto shutdown timer appears on the left screen. Does anyone know that that is?

I'm not good with the details, but apparently the HSP46 has some automatic stop-start feature like you would have on cars, where it turns itself off if you leave it in idle or something. So I assume it may be that?

That's interesting. I'm sure it's to burn less fuel or something.
(My car does that but I disable it every time I start the engine because it's infuriating)

It looks like that bell only sounds when the reverser is also in neutral with the independent brake applied

You should not be holding the train with just the independent brake especially with passengers boarding. It's a passenger train so there's no real time loss in fully applying auto brake. The indy is only for operating as a light engine or for hill starts.

That makes sense now that I think about it. Shorter consist.
