While the scenario planner is far from perfect, there are some interesting things you can do with it (and bugs you can encounter. I have made a passenger service scenario on Oakville, that had all trains loco-forward, to which I was later told that I can actually use the cab cars ("flip" the Baby Bullet)... if I switch "Off the Rails" on. Now that itself is a weird thing, but sure... why not... what struck me as weird is a different behaviour of the Dispatcher. In Scenario Planner, it is no superbrain, but at least it can have trains move on when the section gets cleared. In my scenario, there was a freight train supposed to leave yard shortly after my departure and follow me throughout the route. This worked well in the first version of my scenario, but failed in the second.

Here he got stuck on a red light when leaving the yard and stayed there the whole session with miles of free tracks ahead. No additional trains compared to the first version, just "Off the Rails" and Bullet trains flipped correctly. And this brought me to thought and possible investigation suggestion - what if the Dispatcher is broken in different ways/magnitudes based on whether or not "Off the Rails" is on/off. This would possibly give some explanation to different problems with recent scenarios on GWR for people using proper rolling stock and those using trains like the ICE. Granted my little finding might lead to nothing, but it is definitely a weird thing to happen, where an otherwise same scenario behaves differently based on one tickbox in scenario details.

Did you add the trains in the same order to the scenario? The first train has highest priority automatically. AI trains with a start time before the player train, will not depart at all.

Really? The first trains has top priority? That's interesting to know, if I want my train to follow a stopping passenger I should just make that stopping passenger service the first train!

No, all trains were exactly the same, I just used Off the Rails to turn some of the Caltrain formations around to drive cab-forward. No changes in the number of trains, consist or order.
