This may or may not be a surprise to anyone but it was a unexpected surprise to find the crr sd40 under the spg engine line up.So did crr sd40 get that much use by the csx?

A few of the Clinchfield SD40's made it to the CSX era, but most had CSX paint applied to them by that time, however, looks like 2 at least kept their original paint into at least 1990.

CSX was formed in 1986, and inherited several thousand locomotives. It takes a long time to get that many painted! I don't doubt that there were quite a few ex-CRR paintjobs around just four years later. I did a set of liveries for GP-38s, all from 38s photographed with old paint and CSXT reporting marks (none were CRR black or gray, though; Clinchfield's GP38-2s were delivered in Family Lines livery).

I suppose there's still no way to get rid of certain vehicles in timetable mode? Seeing original CRR SD40 (not mentioning its rear-facing headlights) alongside AC44 in YN3b is a bit... weird.

If you want me to answer that for you because clinchfield railroad became CSX after 1986 merger of Chelsie System C&O B&O with Seaboard Lines Clinchfield Railroad. If you are wondering clinchfield railroad F7 800 is on the CSX website and is used for their Santa Train . The 1986 merger is mentioned on American train magazines like Model Railroader and Trains Magazine that's how I know the date

Although if one wants to be picky about anachronism, no ex-CRR locomotive was still wearing Clinchfield paint* by the time CSX adopted YN3b in 2011, so the two liveries would never be seen side by side. Also, by that time all of CSX's SD40s had either been upgraded to Dash-2 standard, converted to slugs, or retired.

*Except the working museum F7, CRR 800

Small suggestion to those who like to drive prototypically and would like to use CRR locomotives on SPG. As CRR locos do not have ditch lights, operating them on modern-day railroads means you must not exceed 20 MPH over public RR crossings.
Display ditch lights, if equipped, to the front of the train when moving over public crossings and anytime the headlight is required to be on bright.

Locomotives must not be operated as the lead unit on trains out of the train's initial terminal unless both ditch lights are operating. However, if no units are equipped with ditch lights, do not exceed 20 MPH over public crossings until occupied. If one ditch light fails enroute, the train may proceed, but repairs must be made by the next daily inspection. If two ditch lights fail enroute, the train may proceed, but not exceeding 20 MPH over public crossings until occupied, but must not travel beyond the first point where repairs may be made or until the next daily inspection, whichever occurs first.

    Application:
The term "ditch lights" includes oscillating white headlights or strobe lights located on the front of the locomotive. Ditch lights on some foreign locomotives are configured to operate only when the horn is activated. Ditch lights which operate in this manner will be considered as meeting the requirements of this rule. When a remote control locomotive is being controlled with a remote control transmitter, the ditch lights need not be displayed if speed does not exceed 20 MPH. Ditch lights are not required on steam locomotives. Failure of two ditch lights includes employee failure to turn on the ditch lights.
