This isn't the sort of glitch that probably would matter to most players - except for trophy/achievement hunters, since you usually get one for hitting Level 20 on a route- but here it is: if you save a game, and then resume it from the menu screen of a different route (often for me that's HMA since it happens to be at the top of the list) - the route points you get aren't credited to the route you actually drove, but the route from whose menu you opened the save!
