No, it is not a limitation with TSW's dispatcher logic. See all the routes where you don't get red signals at station stops.

I agree with all the praise for SSEV, it's a great route - the only downside is the DT and CW stock it comes with.
The game isn't meant to say "proceed as signals indicate" if the next signal is at red, though.
